Least favorite thing about the Commodore 64?

The fact that cartridge games died out so early in the system's life. Cartridges are cool, damnit. I suspect the only reason there were any cartridge games was just to use leftover MAX machine games like Jupiter Lander.

Oh, also BASIC 2.0 is clunky, the cursor key layout makes Apple's look reasonable, and the case color of the pre-64C models makes them look like they need retrobright right off the assembly line.

Oh and the fact that they used a slow 1 MHz 6502 when Atari was already using a 1.7MHz one years earlier. It was justifiable on the Apple ][ and VIC-20 because those were clocked in such a way that the CPU could interleave memory access with the video circuitry, but on the C64 they had to pause the CPU to give the VIC-II enough RAM access (the "bad lines"), which really makes the slow clock speed even more annoying... though I'm not sure if MOS 6502s from the time could go to 1.7MHz or if it was just the second-source providers Atari (and later Nintendo, who also used a 1.7MHz one) used.

Oh and don't even get me started on the disk drive solution that required a whole separate computer and was barely faster than tape-- wait, you just asked for one thing, not for me to start ranting about the C64... sorry :< I swear it's still a good computer

The original "talk to this particular team rocket member" Mew glitch. I know, I know, it's old hat now. But like, with so many fake Pokęmon rumors, it was amazing that something that sounded like another hoax was real. It's iconic.

The OCS suffered from a fatal flaw of being unable to have its chip RAM expanded without rewiring the circuit board; low RAM is a big problem that's shared by many computers of the time like the Apple Macintosh, the difference is that thanks to the chip RAM concept, expanding the RAM didn't solve that. This "multiple memory types" flaw also plagued the IBM PC, but it was much more of a self-imposed footgun on the Motorola 68000. This is the only flaw I have to run into on my Amiga 1000, so it's definitely the least favorite for me.

Some follow-up flaws, to be fair to the Commodore 64:

1. The Amiga 2000, Amiga 3000, and Amiga 4000 cases are ugly
2. Having NTSC and PAL differences when other computer lines had moved past that
3. The Amiga 4000 not being a superset of the Amiga 3000 (but don't worry you won't be able to get ahold of either)
4. The Commodore CDTV being the best-looking Amiga (finally something that isn't beige) but also the least usable
5. The next-best looking Amiga is the Amiga 600, which is also one of the less usable
6. The Amiga fanbase putting entirely new FPGA-based computers inside of vintage cases and calling it a processor accelerators
7. Commodore getting rid of the rainbow checkmark after the Amiga 1000

Bugsy the gym leader? You could get something decent there, maybe something like Pokémon Snap with a net? Though, if Nintendo is giving me the Pokémon license I'm going to find something ridiculous to do with it.

I remember Acmlm's old SMB2 Discombobulator back from ~2000 had some limited DDP editing capability, I think it could only edit some levels? Looks like this is the newest fork of Acmlm's old editor available on romhacking.net, it should have at least some DDP editing capability from a quick look at the code. (I'm on my Mac at the moment so can't test)
